Is it normal to have to put down a non-refundable deposit in a rented home for pets?

The townhouse we are looking at has a $350 non-refundable deposit due for our medium sized dog and cat. Does this seem normal? I have only heard of it being refundable. Our pets are completely trained, there is a backyard to our townhome and there are no carpets in the home. What could they possibly ruin?!
Though it is a townhouse it is incredibly small with only one bedroom and NO CARPET.
